I don't think that the converter has editing capabilities built-in, but you could either edit the resulting mod or use a save game editing tool to edit your eu4 save before converting (I think michaels mod making tool can edit the map in an eu4 save) or you could use console commands in eu4 or in vic3 to change the map(in vic3 this disables achievements)
